      Description

      Extend the pairwise matrix score model framework to support substitution matrices (or more complex models) to be added through the groovy console.

      This is one milestone on the road towards having fully pluggable score models for pairwise alignment, msa quality / shading, pca, similarity matrix and tree calculations.
