Description
1. Import a UniProt sequence with a multi-chain mapping, e.g: MUKE_HAEDU
2. Ensure your structure settings have 'show secondary structure' ticked and then view 3euk.
3. Add reference annotations to MUKE_HAEDU
Only one set of reference annotations are added to MUKE_HAEDU - for the first chain mapped (L).
4. Import 3euk to an alignment window. Copy chain L and M to a new window with MUKE_HAEDU, and create an MSA.
5. Compare secondary structure from Chain L and M under mapping to MUKE_HAEDU - there are differences.
Ideally, Jalview should show aggregate annotation for such cases, and offer to expand to show all alternative annotation (e.g. all secondary structure tracks for chains, or all temperature factors).
