The renderer now supports the colour by annotation and RNA helices colouring setting on a per-group basis, but the option is only available in the alignment window colour menu, and applying this setting changes the colouring for all groups in the alignment as well as the background colour, regardless of the setting of the 'Apply all groups' flag.
This is particularly weird (although possibly useful) when applying the RNA helices colourscheme - because the scheme generates random shades each time it is applied, and so each group has different colours for the same helices compared to the background.
The logic needs fixing in the options for the Alignment Window's Colour menu and new entries are needed in the group colouring menu to allow per group helix/annotation shading.
