Description

Jalview's original tree viewer can mark leaves that are not linked to any sequence in the associated alignment. The Archaeopteryx viewer should offer the same 'Mark unlinked leaves' option, fading unlinked leaf labels and updating them when sequence associations change. Keep the setting per tree view and restore it when a Jalview project is reopened.
