insert '.' in RNA secondary structure annotation lines when gapped columns inserted to alignment

Periods should be inserted in RNA secondary structure annotation rows when gapped columns are inserted in the alignment - this avoids subsequent issues with Stockholm file generation where the exported secondary structure annotation cannot be re-imported (JAL-3053).
