Follow on from JAL-2491.
Import estrogen full protein and CDS alignments as a split view. Search in the CDS alignment for 'CGC' - this highlights across codon boundaries.
With linked font sizes and scale DNA to Protein enabled, protein alignment should always be in line with the codons - however, as the CDS alignment scrolls to the right, the protein alignment is off by one residue. This can be verified by moving the mouse to the highlighted CDS, which nudges the protein MSA left by one.
