User preferences for overview window

      Description

      JAL-2388 introduced the ability to omit hidden regions in the overview. The default setting should be a user preference.
      Additionally JAL-2588 raised need for two new preferences and overview settings:
      Enable/disable legacy grey/white behaviour
      Default colour for gapped positions in overview
