rna helix colouring and conservation row not updated when alignment or RNA annotation is edited or when sequences are hidden/shown

It looks like the RNA helix and RNA pair contact conservation calculation thread is not properly hooked in to the alignment edit/update mechanism. Any alignment edits, region visibility or RNA annotation editing events should trigger a recalculation of the conservation row (this also goes for the helix colourscheme - which currently does not get updated).
