Description
Is the code of clustalx the desired colour, or is the documentation the desired colour for ClustalX?
Load the attached alignment file, colour by ClustalX and see the thresholds where columns are coloured.
Pair 1: C is coloured pink when {C >85%}, not 100%
Pair 2: W is coloured when {Q>85%}
Pair 3: N is not coloured by {>85%, Y}
Pair 4: N is coloured by {>85%, D}
Pair 5: Q is coloured by {>85%, T}
Pair 6: E is coloured by {>50% D}, not 85%D
Pair 7: D is coloured by {>85%, N}, also D is not affected by >85%Q
I believe the attached excel sheet describes how the code is colouring the alignment. This must go back many versions, so I realise it would not be useful to change the code, but I wanted to know for sure how residues are being coloured.
