enable AlignmentView to record groups and current selection

The alignmentView object is used by downstream analysis routines to gather information about the currently displayed alignment, and its selected region. Enabling groups and selections to be recorded will enable this information to be reliably passed to downstream analysis functions, and will enable the input data used for an analysis to be more fully reconstructed.
