improve test for mixed amino/nucleotide chains when parsing PDB files

Mixed nucleotide and amino acid side chains are currently identified based on the presence of a P or CA atom identifier. This is insufficient for many structures where phosphorylation sites or other heteroatoms also include P atoms.
