jalview.io.StockholmFile.java cannot handle urls in annotation line

Stockholm files end with "//" which is also occurs in urls. The Stockholm file parser, jalview.io.StockholmFile, detects the end of the file prematurely when it reads annotation lines, eg. from the vault proteins file off of Rfam (http://rfam.janelia.org/cgi-bin/getdesc?name=Vault)
