When an MSA window is maximised, keep it behind any analysis windows associated with it maximised MSA window

      Description

      Inspired by JAL-4134 and JAL-4570: Often people work with the 'Maximise Alignment Window' preference enabled, which means each new alignment window takes up the whole of the desktop window. This works, but also means that any trees, structures or other windows are easily obscured, because the MSA window always comes to the front when it is interacted with.

      In this situation, the MSA window could be made to always remain below any dependent windows.
