Description
I am just using AMAS, which David claims to have improved to handle larger alignments etc. Would it be possible to:
1. Minimally, enable Jalview to output a 'sensible groups' (sg) file from groups defined in Jalview
2. Even better for me, enable Jalview to submit an alignment to amas as a web service
- Jalview would have to check that there were groups defined that it could use as sensible groups
- Jalview would need to have a t least a default property index (ptable) to apply
- AMAS has loads of command line options so you could go dialog box crazy!
- AMAS seems to output alscript or ps files, so there would need to be a way to handle the return (eg extend amas to return PDF then have Jalview pass that to the default PDF viewer app on the workstation?)
