Nightingale's MSA component (https://ebi-webcomponents.github.io/nightingale/#/msa) provides some great contact prediction functionalty:
- columns are annotated with spots coloured according to strength of contact prediction
- mousing over a particular spot gives an rChie style arc plot showing columns in contact
-- selecting a contact fixes the arc plot
-- columns in contact are highlighted by outline, so the box or letter shading remain visible.
- An optional threshold can be applied to limit the display of spots and highlighted contacts
