Description
When multiple HMMs are present, aligned positions should receive a colour reflecting (ideally) the maximally matching HMM at that position.
A simple heuristic is to list the HMMs on an alignment in order of match score / likelihood (e.g. like a typical MSA pileup from blast/etc), and for each column, choose the top scoring hmm which has a match state at that position.
Annotation tracks for HMMs:
- all profiles should be visible as annotation. It should be possible to hide/show these profiles collectively and individually.
