JPred Concise files without sequence lines cannot be read in to an alignment in Application

Noticed by Ian Overton w.r.t. TarO - which uses synthetic concise files lacking any sequence data. Exceptions were raised due to an ArrayIndexOutOfBounds exception within the JPredFile.parse method.
