Description
The sequence feature settings are populated by positional feature types found on a alignment's dataset sequences, when it should (probably) only show feature types for features lying within the alignment sequence's start/end boundaries.
To see this happen, create a feature with a unique type on the first few residues of a sequence, then select a range of columns to the right of the feature just created.. copy and paste to a new alignment (using Jalview's internal copy/paste so metadata is preserved), and open the sequence feature settings dialog box. The newly created feature type will be listed, but enabling its display is impossible because it lies outside the aligned portion of sequence.
