Feature transparency not working in JalviewJS

No transparency effect is rendered on the alignment on the 'JS applet' branch.
It works in Java, and on our demo site (http://www.jalview.org/jalview-js/ second example) (albeit slowly - 2-3 seconds to repaint).

In the Overview, no feature colours are drawn with transparency applied.
This works in Java, but not on our demo example.
