Alignment Window -> File -> Reload creates duplicate windows

Reload repeats the originating file load operation for an alignment window, and closes the original window and associated frames. Logic in Jalview2XML detects windows with identical geometry to windows being created from the project and removes them, otherwise duplicate windows are shown.
 
Performing a file-reload on a project containing a splitframe leads to duplicates. There may be other windows where this also occurs.
