Lost Sequence Features

Sequence features created in my multiple sequence alignment were lost. After saving my Jalview project, I remember I displayed some of the features I created, and then closed my session. Reopening this project the next day, I lost my most of my features. I may have saved my project when most of them had the display tick off, and the ones that remained were being displayed. Not sure if this is the culprit of the problem, but I am not sure what else it can be.
