Jalview supports visualisation of a number of dynamic positional calculations (ie colour schemes), in addition to visualisation of per-residue scores imported via T-Coffee score files or per-sequence annotation rows.
Such alignment properties could be useful in downstream analyses, but can currently only be exported via groovy script (for conservation/blosum based scores - see thread), or annotation file. Ideally, we should also support (re)-generation of a T-Coffee score file and/or a standard labelled matrix format (or even just TSV) suitable for import to downstream data analysis tools.
