Description
Chimera's command line offers two commands 'windowsize' and windoworigin' which set (or report) the position and size of the Chimera window. These are already implicitly used when Jalview restores a Chimera session from a project.
These could be used to open chimera at a specific position relative to the Jalview desktop, avoiding confusion with novice users who don't notice Chimera's window appearing *behind* the desktop. An 'arrange windows' button for each chimera control window in Jalview could also be offered to resize and position the jalview and Chimera windows adjacent to eachother.
