Regression from hiddenColumns refactor - .propagateInsertions seems now be non-functional.
In 2.10.1, import hiddenRegionJnetPred.jvp, run a jpred prediction, and you should see an alignment with hidden regions and secondary structure. Press H to reveal hidden regions and they will be all gaps except for the first sequence.
On develop, if you attempt this, the result is one sequence with gaps, but the rest have no inserted gaps at the hidden regions, and are shorter the first sequence by exactly the number of gaps that were to be inserted.
Edit: reproduce by selecting FER2_ARATH and then running a Jpred prediction
