Noticed on the Phyre branch (which makes this more obvious).
If a structure is mapped to a guide sequence and one or more additional Phyre2 hit sequences in the alignment, only the first mapped sequence acquires highlighting for hover (Jmol) or selection (Chimera) in the structure viewer.
