1. Use pdb fetcher to retrieve 1gaq and 3a6s to one alignment (1gaq;3a6s)
2. Align with an MSA service.
3. Select all, view 3D structures - hit View to use default selection.
4. Look at View -> Show Chains & File -> View Mapping
What seems to happen is that because there are two PDB references for each sequence (the parent PDB and the per-chain PDB), the structure chooser displays a copy of each pdb structure for each chain (so superposition actually occurs). However the mapping and show chains output don't cope with this, and show lots of copies of the same information.
