Minor Description
Make an alignment of 3 sequences.
Create a new feature on some columns of all 3, and again on two sequences only.
So one sequence has 1 feature, the other two have 2 each.
In Feature Settings, do 'Sort by Density' repeatedly.
The 'equal' sequences are sometimes ordered one way, sometimes the reverse.
The sort should be 'stable' i.e. not change the ordering of equivalent sequences.
