Description
The Jmol14/Jalview interface is extracting selenomethionines (MSE in PDB 3-letter codes) as X, which means Jalview cannot associate a PDB structure containing MSEs with the wild-type sequence (which where MSE == M).
The ideal fix here is to find out how to get Jmol to report MSEs as methionine, but its probable we'll need some kind of translation table.
