Description
Many years ago, I was an avid user of Georg Casari's Sequence Space for PCA-based analysis of MSA. It is therefore nice that Jalview has incorporated this feature. In Casari's program, however, it was possible to identify which amino acid positions in the alignment that contribute to the PCA clusters. It had the option to select a cluster in the main window, which would then highlight the most contributing residues in a linked window.
Is this a thought under consideration for Jalview?
Best wishes
