reduce verbosity of output on jalview commandline

Care should be taken to minimise the volume of information written to stdout. Informational messages should only be provided if they are of use to the user, all others should be kept at debug/trace level. Ideally, only errors, warnings, and confirmation of actions performed whilst working in headless mode should be output.
