Build trees and PCA based on the physicochemical properties of different amino acids.
Sometimes its useful to cluster based on physicochemical property distributions rather than similarity matrices. Although not phylogenetically informative, clustering based on polarity/size/etc allows interaction sites, etc to be more effectively analysed.
