Reloading or closing an alignment leaves orphan windows

      Description

      Reloading or closing an alignment can leave orphaned windows that were not closed before the file was reloaded:

      * structures
      * Trees
      * overview windows

      Test:
      1. load example file. Hit reload.
      2. Open overview window. Hit reload.

      Or:
      1. open uniref_50.fa
      2. open overview window
      3. open 'Additional Sequence Fetcher' (File | Fetch Sequences in AlignFrame)
      4. reload (or close) the alignment window - other windows remain open
      5. try moving the overview window, or actioning the sequence fetcher - NullPointerException
