support association, selection and subdivision of ancestral sequences for internal nodes

Ancestral reconstructions result in new sequences added to an alignment that are associated with internal nodes in a tree. Tree import should allow internal nodes to be associated in the same way as leafs, and selection/partitioning should also include the internal nodes.

The user may also need additional switches to hide or show, or otherwise exclude internal nodes from an analysis. See comments and associated issues for more info.
