Allow for the loading of multiple trees and alignments from nexus/phyloxml files

At the moment Jalview only loads in the first tree of a Nexus or PhyloXML file and creates an alignment from the sequences found in this tree.

However, Nexus and PhyloXML files can contain several independent trees and so when Jalview loads these in each tree should be given its own alignment view.
